I don't know if you plugged the hole in the roof because you thought thats how the skeleton got in, but it isn't. Mobs take fall damage too, the skeleton spawned inside your base.

Dude keep this in mind,any monster can and will spawn in any dark area it could be daytime and youve got tons of torches out but then your mining and you forget to put a torch there then its nightime and that pitch black tiny two square mining supply spawns a mob.

@ClNNAMON I have a sword, I just kept it in my Chest since I was going to be doing some mining and had no need to have it on me. Jokes on me!
