Well, the secret is basically the whole part about carrying the memories of history, and what was taken away from the world when sameness was instituted...but there is one more bit near the end that is pretty shocking (if you haven't already figured out what it is).

Well, it's supposed to be symbolic of Jonas' passage from ignorance and sameness into knowledge and beauty, among other things. There's probably a million interpretations of the ending.
