The footage at 2:39 is from the movie The End of Evangelion, which is meant to serve has a replacement of the last two episodes from the original series since many fans were angry about the original ending. So no the footage is not from the last two episodes

Hmm, it does make sense, but you need to watch the last 2 episodes plus the End of Evangelion at around the same time. One represents what happens to Shinji mentally, and one represents the physicality of what happens. It does require accepting some pretty nonsensical things, but it does eventually make sense.

No one really understand this movie. Even me. I don't want to be naive. This is anno idea that make the audience imagine what would happen after the end. Many times anno give that to this film. For another example when Gendou said something at near end of film to the katsuragi but audiences can't hear. And this is not my opinion i read it at Red Cross Book.

But i hope they'll make all clear at the new movie Rebuild of Evangelion
