I just take a marker and label the plastic connectors to the part they plug into. I take plastic baggies,label them, and put nuts,bolts, and etc inthe corresponding bag. Keeping the harness tangled as least as possible always helps too :). Pictures/hand drawn schematics are always nice too. The only pain in the ass on my car was wiring the fuse box correctly even with the hand drawn schematics and photos.
