The thing is, Sylar can only take the powers of someone if he kills them by opening their brains... He hasn't killed the girl who takes shapes of others, and hasn't killed Nathan so he can't fly... But this could happen if Nathan didn't die in the explosion. Other point, now the future should be different than the one we saw, cause the explosion didn't happen in the same conditions
