I can't think of any specific examples, but friends fighting against each other works best when the two friends both have a valid goal, but the two goals are in conflict with each other. Note this only works when both goals are understandable. If either goal is based on say being evil for the sake of being evil then it doesn't count.

@inukirby992 It's one of the best RPGs of all time, if you ask me. The translation's somewhat spotty, and a lot of things are implied, so I'd recommend watching it over playing it for your first time, at least. GetDaved did an amazing LP of it, and I'd give his the nod over HCB's, mostly because Dave really focuses on making the story an experience for those that haven't seen it before.

The only good example of friends fighting each other in a JRPG that I can think of is in Tales of Vesperia. Yuri(the main character) and Flynn are friends even though their ideals are opposed.  No mind control and neither of them are completely right or wrong. They simply choose opposite sides of a conflict based on their personal beliefs.

Try Suikoden 2, the entire game revolves around 2 best friends fighting each other, with reasonable explanations why (at least, by JRPG standards, anyway)

In the first Shin Megami Tensei the hero has the option of choosing to join one of two different sides , none of them necessarily bad, and depending who he joins he will have to not only fight but also kill one of his friends who joins the opposite side. No mind control or anything they just choose the other side because they think it will be the best for the world. If the player chooses no to join any side it will have to fight and kill both friends.

@shadowrose8907 Actually it felt more like he was frustrated that people were used this entire game/storyline to believe that the Prophet Noah was still alive and asking his country to fight a 'holy war', when Hugo was simply using it as leverage for personal gains. Not sure if Stocke is a huge follower or not.

Well, there was the fight against Shinon in Path of Radiance, where Shinon joined the Daein army, which was previously your friend. He left your group and ended up at the enemy side.
