I am convinced that doe is whatever the fox had warned the girl about, and it isn't the red eyes. It's how the deer seemed to want the girl to find her, how she revealed herself when the girl was most vulnerable - alone after fleeing with the fox. The encounters with the owl and fox seem accidental, natural, unlike the doe who was there for a purpose. The doe is like the climax to the shadowy chase scene that didn't have a resolution. The threatening feel of the chase remains at the end...

@Phoopeedoodle I agree, the deer somehow must be connected with with the fox's warning. Hmm, I don't know why, but I feel that the scar on the girl's hand symbolizes fear and anxiety, since she probably was scared to go to the woods after that scary encounter. When the girl meets the deer she feels a bond with her, and the scar is gone like the fear of going into the woods.

@hipoland The reason that it looks like 3D at times is because the animator used the morph tool in between short segments, short enough to make it look like the fox's head was three dimensional for example.

Seriously I aspire to be an animator one day. At the moment I am not great at it but it's things like this and all of the Bitey series, hell even most of Newgrounds that make me want to become somebody with my animations. There is a magic in animation that has captured my heart.
