In the manga, which the anime was BASED off of, Chrona is Medusa's daughter. They obviously mistranslated her character, because she wasn't meant to be a boy. They state several times in the manga that Chrona is a girl.

@StygianDawn Actually, that's was just the translators trying to make things easier for themselves. Chrona never had his/her gender specified by the Mangaka. Ookubo himself says that he does not know, or care what Chrona's gender is.
