Chrona might be unstable, but Medusa achieved something in those last few moments of chapter 87. Chrona can deal with things now, Chrona can make it's own decisions now, every little trapping that was holding Chrona back, the insecurities and doubt, are gone. Medusa was probably abusing Chrona because she wanted 'him' to snap and stop relying on her.

Anime doesn't follow the manga that far, The manga is almost twice the size of the anime at this point, and the storyline is really different after the Kishin is released. Medusa plays a major role in much of the later Anime chapters, having complete reign over Chrona once more and making Chrona into a being who could compete even with Shinigami or Asura. Chrona is very unstable though, and Medusa destroys his sanity by admitting that she really does love him.

Medusa is a witch, and a snake at that. By those standards she's a respectable parent, and she made Crona into a strong individual who will likely rise to the top of the food chain.

Ever read into the Spartans of Ancient Greece? They were known for being harsh to an extreme degree, but they were not stupid or weak.

Oh, no. Of course the blatantly obvious affection was fake, but it's all about the subtle undertones. Medusa is trying to make Chrona successful and independent. Given the more wild nature of witch psychology parenting is more or less training offspring to become predators. In the animal world many predators have eat or be eaten relationships with even their own young, Medusa loves Chrona in a very simple and rudimentary way, but not in the human way.

Well, considering the historical symbolism of the gorgon throughout history, Medusa's character in Soul Eater is in a sense "historically correct" to a degree. If you look into all the symbolism and guesstimation of historians and philosophers you find that Medusa may not really be a villain, simply one who does not believe in morality, and considering her circumstance in mythology, I don't blame her.
