The matrix did not make a distinction between a world that reboots its self over and over again and makes lots of choices and the outside world remaining constant, the matrix is just a calculator not Parallel universes like its is lead us to believe, some of it does not make sense, so where are the other Neo's or is he just the One from all versions which does not exist anyway outside the computer world.
k so maybe the dilemia between having a choice and understanding it is this. if first we understand the choices we have, and which one is more beneficial, then there is only one "right choice".

Remember that when the Oracle gives Neo candy or cookies, what she is really giving him is a computer programme that gives him more power.
After he eats the cookie in the Matrix 1, he is able to dodge bullets.
After he takes the candy here, he can fight lots of Smiths.
Notice what she says about Smith too - he is the exact opposite, the other half of the equation. So as she makes Neo more powerful, Smith automatically becomes more powerful too, to 'balance' the equation.
@WaytheWestWasWon I thought that her offerings of cookies and candy were just symbolic of Neo's power of choice and the Oracle's role of helping him realise this power. She helps by saying what he needs to hear - Neo's power can only come from him as The One - as opposed to physical means. It's like when she asks him to sit down. She knows is he will or won't but tells him he has the choice anyway, he just needs to understand the choice.
