Louie DID help get the money back. Besides, the pikmins' deaths are kind of a nature to them. The pikmin fight enemies, then carry their corpses to make more pikmin. Their dying is unavoidable even if the 2nd adventure never happened. The only way you could commit a crime to them is cause massive pikmin extinctions. Besides, the the two DID regrow the pikmin population.
