Viacom does not own Sci-Fi, so I dunno where they come off deleting these videos, unless it's NBC Universal doing it. Viacom doesn't give 2 shits about Best Brains, so I would guess that it's the original movie creators taking this stuff down. Even still, just keep on boycotting the living shit out of Viacom, their revenues have already taken a hit because of the YouTube-organized boycott.

So, when Viacom takes off MST videos, is it because we're violating the rights of Best Brains or the rights of whoever owns the movie they're riffing on at the moment?

I think it's more the latter, although it wouldn't be the first time YouTube removed something that was out of print to begin with in spite of source material used. For example, I tried to upload a song from a concert DVD that's out of print, and they blocked it, even though other songs from that same DVD are available for viewing to whoever.
