Actually, they sometimes do evacuate the ISS to the docked Soyuz capsule. This happened not too long ago this year.
Remember, the shuttle has to play catchup to the ISS so it won't be launching when it is directly under the ISS but rather when it is in the proper alignment for the least amount of fuel to be expended. This means the shower could hit the shuttle but not the ISS (or it could be bad for both).
They can also move the ISS should they see a problem, but they need lead time for that.

Why can't it launch in a meteor shower? The ISS is still up there. Why do they not evacuate the ISS if it is so dangerous for the shuttle?

hrm well ISS has a soyuz they can escape in and many modules to escape to if 1 where breeched I suppose, while the shuttle does not.
