Try to record some minutes of the noise in your DAW (whatever) and then reverse the phase to the noise track you have just recorded. Then record your performance - same settings - same position of the mic and DO NOT reverse the phase. Playback both tracks together.
The noise may be cancelled. But I am not quite sure about this because the "noise" of your organ rotates with an attitude. It means that the sound it produces is not the same in the period of time.
