Sonic actually does like Amy (hence why he and Amy were supposed to be on a date as revealed at the end of the game), but doesn't like her when she's all fangirl-clingy, like she usually is. So, his reaction is to run from her... or someone resembling her. However, seeing that Nimue isn't fangirl-clingy, like Amy, he's cool with it.

She said "but..." in a sad way, he offered his sympathy in echoing "but..." in a gentle way.

I agree. There's one in every anime-a character who uses English phrases, that is. Sonic does it a lot. In fact, Junichi's almost to the point where he can hide his accent. It still sounds a little forced, though.
