I think the problem is that when you were hit by the RPG it damaged the boat, and you will be able to go faster if you are not hit, faster, i mean, to get under the jacob's heli before he is going into the ocean :s
the problem is your doing under a storm so its wavy the helicopter is programmed to go low enough for the boat to fit but not programmed to go higher since there are waves during a strom since it goes it its original height as if there is no storm and the heli hits the water it quickly climbs its a glitch type of thing just do the mission during a sunny day you shouldnt have this problem i mean it never happened to me but i only did it once under a sunny day n it worked the first time
Finally beat this mission this morning. After a few weeks away from it I said WTH and decided to give it another try. Happy to finally have it out of the way

So have you figure it out yet? I have attempt this at least 20 times and am having the exact same issue. I am convinced that it is a bug and that it is not possible to complete this mission.
I have gotten on the helicopter once or twice but either end up loosing once in the helicopter or end up dying as soon as I get to happiness island. As it stands right now I have not beat the mission. Going to try again tomorrow.

Okay, this mission has a major glitch. I've tried everything. Rockstar won't admit it but this is a major flaw. Great game, but crappy problem. This sucks.
i think thats a diferent mission, but im sorry to tell u man, but i think its a glitch. i dont know if it really is, or how to fix it, but maybe u should delete the gta install, and reinstall it. not sure if that'll work, but i think its worth a try.
if i remember correctly, the way i did it, i drove a vehicle along that beach and there's a ramp before the Alderney/Algonqin connecting bridge. You can see it at 2:59 of this video on the right side. So when you go off the ramp and if your close enough to the chopper in the air, it will go to a cut scene of you getting on the helicopter. There's a bunch of people that have done walk thrus posted on here, that you can checkout there vids for tips.

i have had that problem myself u need to line the boat to jacobs heli not perfectly but enough so u can aim to the yellow arrow under the heli
