well, the sample in question appears for the first time at 02:38 in the prodigy's skylined and it comes in the begining of each measure from that moment. That sound is quite similar to the synth arpeggio in "running up that hill", begins at 00:10.

That is probably generated by the fairlight, one of the first digital sampling synthesiser comonly used by its precursor miss Bush.
