Acekard lets you create and load multiple save files on the DS itself. Of course it's worth buying the actual cartridge though to support the developers, even if you do use a rom file instead.

You can do this with a homebrew on a flashcart too. You boot it up, place the nds card, press a, then download it from wireless lan to your computer for use with roms.
