I think the whole scene of holding back the helicopter was just silly. The thing I like about GitS is that it (generally) avoids that silly physics-defying magical anime garbage, yet this scene subverts that entirely. They should've gone somewhere else with it, unless her cyborg parts are made from unobtanium and her grip far exceeds a few hundred PSI, there's no way that should've happened.
To answer your question, the AI command to return to base by the pilot's brainwave pattern. The pilot had suffered a heart attack and was pretty much a vegtable. But because the pilot's brain was hardwired into the Jigabachi's AI thru the helmut, the AI was not allowed to reliquish control until the pilot's brain was taken care of by Saito's sniper shot.
