Pretty sure you have a cat hiding somewhere outside. When I have cats hiding near the bird feeders out back, the squirrels start barking and my dog goes nuts because he knows what theyre barking at. I let the dog out and all the Squirrels go quiet because he scares the cats away. Its been a pattern in my backyard for about 9 years now (the age of my dog)

When they make that noise accompanied with the tail waving they are shooing you or another squirrel away. When they just sit and make the alarm call, it's to warn others that a predator is in the area. :)
