There are a few different programs you can use, actually. This particular video was made with the free software for Windows called MikuMikuDance.

Another free option is to use the freeware 3D program Blender and Kio's Miku model for Blender. This is what the creators used to make the PV for Melody.exe.

Lastly you can get pro software and make a Miku model yourself.

When it comes to actually using this stuff, though, you're on your own; I haven't figured any of Blender out myself yet.
