Crona is alive and not being pushed around my Medusa. And in the other episodes, GOOD things happen because of what Maka did, too.

The Kishin's mere existence causes disaster and discord. Arachne is awakened because of this. Many people have died as a result of Maka's decision. The death of all of those civilians, as well as DWMA fighters who fought Arachnophobia is a direct result of Maka not following orders.
