It's not that Maynard is denouncing faith in it's entirity, it's simply a ballad, of sorts, dedicated to his mother. Maynard is simply the best singer in the industry! Definitely a damn good live voice. Gotta love the representation of the Christ in his outfit for this show! Judith is Maynard's mother, he's only saying that he thought it was ironic that she was a really religious person.
