I don't think this was meant to be as controversial as i've seen it become. I've always felt that this song is about a man struggling with his faith. He sees things that can't be explained by a just and loving god. So its about a crisis of faith. I try not to bring any specific dogma to this song. I've always found this view of God overly pessimistic and somewhat naive, to assume we somehow deserve better.

For instance I've had to work around people who openly desired to murder homosexuals on religious grounds. Also I brought up religion because you did.
