after the torture scene when ur in the cell, save the game and turn your ps2 off. turn the game back on and load your game and when you resume playing, you wont be playing as Snake.

dude it's common sense. watch part 2 of this torture scene. 3:43 i believe, and you see the boss shoot snake in the thigh. when you go to the survival viewer, there's a fake death pill in your thigh. so seeing as the boss never really defected, i'm sure she would've done the same to save sokolov's life. my guess is she told him to hide it in his mouth, and swallow it when the pain got to rough. then shortly after he was removed from the torture room, she must have escorted him to safety.

I saw a making of video about this, they said they needed to loosen up snake's motion capture (mocap) actor from the ties several times because of his muscles being stretched so painfully. Every few minutes or so, they would untie his arms, let him rest, and tie him up again to film the rest of the scene.
