His scar didn't hurt because of Snape. It hurt because of Quirrell, who you'll notice was sitting right next to Snape and had his backed turned to Harry (thus Voldemort was facing Harry).
And indeed the most likely characterization is that Snape WAS thinking about Lily, and probably also about James too, but Lily was certainly on his mind.

If he truly cared for her, she`d probably be on his mind, regardless. But, he was likely remembering all those times james caused him pain or humiliation, and certainly, Harry`s harsh treatment by Snape is testimont to that.
@brentlion Well I see what you're trying to say, but Harry hadn't even spoken to Snape yet, so any harsh treatment toward Snape on Harry's part can't factor into it; that hasn't happened.
He might have been thinking about James as well, but it seems clear from his expression that Lily is more the forefront; he's probably noticing Harry's eyes. He doesn't grimace, he doesn't look particularly pissed like he's remembering James' actions in particular. His expression is actually fairly soft.

So, in turn, he hated Harry in a way, though he did try to protect him quite a few times. After all, Harry IS the son of the person snape loves. He didn`t seem pissed....just indifferent, which is how his expression usually is, and one of the ways (along with occlumency) on why he was able to deceive voldemort so many times.

It would, and should, pain Snape to look at Harry because he has his mother's eyes and he would remind him of Lily for that. The "reminds me of James" issue wouldn't have cropped up until he saw Harry actually acting up, and thus "acting like James" and not Lily.
@Hageshii01 Thanks. I agree to a certain extent, but, he told Voldemort in book 6 how he felt about Harry when he first set foot in the school, and also, Snape started treating Harry nastily on their first meeting, before Harry ever broke any school rules.

I think the point of Snape's character is yes he hates Harry, because Harry is a lot like James and he hates James. But then, Harry is also Lily's son, and the last remnants of her, so Snape can't help but want to keep him safe in that context.

Both of them likes a bit of adventure, but Harry`s father would often take his antics a bit too far, such as by tormenting Snape, something harry would never have done. Even Sirius noted some key differences between harry and his father.
@XtremeShasha well if you're in Pottermore, you'll read how The Sorting Hat had problems sorting out Hermione's house. Nothing on Ron's though but there is for Neville :)

@XtremeShasha I find a friendship between Harry and Draco to be VERY interesting. And I think it'll also deepen his friendship with Ron and Hermione even more if they were not together. Imagine Harry lying in bed at night wondering what Ron is up to and the friendship he could of had with Ron while Draco comforts Harry and Crabbe and Goyle looks on. lol
@bouchandre - I think you may be mishearing McGonagall - Maggie Smith's accent can be rough at times. She says 'Susan Bones'. And FYI, as minor characters go, Susan Bones, golden Hufflepuff that she is, is an absolute MF-ing legend to the 'N'th degree!
@DoctorWhoRocks10000 Because Harry has to see the back of Quirrel's head. It's not Snape ho makes Harry's scar hurt, it's Quirrel. Well, Voldemort underneath Quirrel turban ^^ In the book Quirrel just talks to Snape, and as Harry was looking from one point, and Quirrel starring in the exact opposite direction he saw Quirrel's back. But as Harry is in the middle of the room and Quirrel at the right in the movie, they had to make it look like he was talking to the wall :P

I see a lot of Hufflepuff hating in many HP vids (including quite a few in this one). As a proud Hufflepuff, I take issue with this. Our house may have a funny name and a badger may not be as cool of a mascot as a lion or snake, but we are loads of fun to hang out with, we have a great work ethic, and we make the best friends in the world. @katie98ification - Susan's a LOT better than most people take her for. Siriusly, she's sooo badass. She picks herself up when she's down, and like a true badger, comes through for people she believes in. Best Hufflepuff ever, and despite turning up only three (maybe four, I'll have to check) times in all seven books, Susan left her mark on me. @XtremeShasha JK made a BIG mistake putting them all in Gryffindor. She should have put Harry in Slytherin, Ron in Hufflepuff, and Hermione in Ravenclaw. Why? We could have experienced ALL 4 houses. And you know what else? Draco would have been Harry's sidekick. I feel that Ron dumbs down Harry from his TRUE potential and that Draco would have helped Harry a lot more. The story will be VERY interesting. Harry will still be friends with everyone but it'll be a duo with Harry and Draco instead.

@bouchandre - I think you may be mishearing McGonagall - Maggie Smith's accent can be rough at times. She says 'Susan Bones'. And FYI, as minor characters go, Susan Bones, golden Hufflepuff that she is, is an absolute MF-ing legend to the 'N'th degree!

@DoctorWhoRocks10000 Because Harry has to see the back of Quirrel's head. It's not Snape ho makes Harry's scar hurt, it's Quirrel. Well, Voldemort underneath Quirrel turban ^^ In the book Quirrel just talks to Snape, and as Harry was looking from one point, and Quirrel starring in the exact opposite direction he saw Quirrel's back. But as Harry is in the middle of the room and Quirrel at the right in the movie, they had to make it look like he was talking to the wall :P

I see a lot of Hufflepuff hating in many HP vids (including quite a few in this one). As a proud Hufflepuff, I take issue with this. Our house may have a funny name and a badger may not be as cool of a mascot as a lion or snake, but we are loads of fun to hang out with, we have a great work ethic, and we make the best friends in the world. Hufflepuff all the way!!!! Who's with me?!!!!

@katie98ification - Susan's a LOT better than most people take her for. Siriusly, she's sooo badass. She picks herself up when she's down, and like a true badger, comes through for people she believes in. Best Hufflepuff ever, and despite turning up only three (maybe four, I'll have to check) times in all seven books, Susan left her mark on me. For anyone who agrees with me, let's start up the Minor HP Characters Appreciation Society.
