Obviously, they used a puppet for Yoda in this film, because masterful puppetry was part of what made Yoda seem so real and identifiable in the first three films. They were afraid to change it (and rightly so). He looks different here, because they were trying to make him look younger and more vivacious. If you ask me, where they really screwed up was: 1) making him flip around like an idiot in his fights (His movements should have been more subtle.) and 2) making him lose to Sidious too easily.

So I don't know where all this "mega-disappointment" came from, other than that horrifying level of over-hype that the poor movie had to suffer through. It wasn't until they started working on pre-production for Attack of the Clones, that lead ILM animator Rob Coleman, convinced Lucas he could pull it off and showed him an animation test.
