No, what happens is he went to war and in his mind he is thinking they are germans so the aliens become what he is thinking they are and once he kills them they are dead. this is why they left the machine gun next to him because the aliens did not know that it was a weapon that could kill them. I had to watch it twice to get it, its worth it!

SPOILERS!!! His mission was actually to learn of humanity. Because the aliens lost all sense of right and wrong. He was learning about it and started the project that was to be Allie: an alien hybrid that had human's sense of wrong and right and all their psychic ablilities.
