Only in the last part of The Matrix: Revolution that Neo became aware of it, everytime Neo became stronger, Agent Smith became stronger as well, It was the matrix' way of "balancing the equation"

Neo needed do as the oracle said, "To unbalance the equation" and the only way to do it was to actually die.
