AFAIK upper Egyptians and lower Nubians all had a common culture and biology in the predynastic (they are still almost identical for DNA). The fact is lower Nubians are mainly of Eurasain ancestry too. But the UE and LN predynastic cultures appear to have had a Nilo-Saharan flavour to their lifestyle, different to lower Egyptians (who had crappy Asiatic ceramics, stone tools etc).

Actually that's not entirely correct as natural selction wotks on mt and Y dna. L haplotypes don't fare well in a cool climate, some types make you more resistant to sepsis. It's entirely possible that we have low amounts of archaic ancestry but are just minus the mt/y.

Are you aware that Y-dna, Mtdna are "Uni-Parenatal" markers passed through birth in an unbroken "lineage" - Infertility breaks that lineage. Things such as Rickets can deform the birth canal but dark skin would be the factor not simply Mtdna type.
