I actually liked that Samara rejected him. It shows that Shepard can't always have his/her way with things. One of the few things I didn't like about Mass Effect was that Shepard seemed to be a Mary Sue/Gary Stu and always got what he/she wanted. To be honest, This is one of the most emotional cutscenes in Mass Effect 2. Samara has sacrificed her own life, family, love for what she believes is the greater good. Hunting and killing criminals for hundreds of years. She is drawn into this moment which Shepard's love has influenced her to become awakened and rid of the suffering she is forced to live with. As she rejects Shepard (because of the code) you can see she feels regret, remorse as if she was given a second chance to live again.
