If you see in 3:31 at the left there is a big poster that says: "Ace Chemicals", and all green. Maybe that is the place where Joker was thrown to the acid, and it is very possible because in Arkham Asylum nobody never tells Jokers story, and it could be either the one from Dark Knight or the acid version. That's why he kidnapped Catwoman and hung her over the acid (As seen in the earlier trailer), he figured publicly executing her would get him enough status to propel him to the top.

Basically, Joker's crew, Two- Face's gang, and Dr. Hugo Strange's security force are the three main groups competing for control over Arkham CIty.
