This is from the 4th season, episode called Works Of Mercy. Gloria Nathan gets raped at the very end of Bill Of Wrongs. However they don't show the actual rape scene until either Gray Matter or A Word To The Wise. Gloria goes on a leave of absence from her job in A Word To The Wise.

Um, no he didn't. That was the whole point. He went along with her accusation b/c he thought it was "what she needed to hear to feel whole again." Gloria later finds out that he didn't hired him. In fact, Ryan gets so mad at the guy who raped her that he later does him in. Gloria finds out she is conflicted but thankful---and she even kisses him at the end of series when Ryan's brother is executed.

He may have orchestrated the rape so that he could kill Keenan later, and then look like the hero. But the implication is that he setup the rape, definitely.
