The Gekko is hella hard to kill! Can I skip that part when the gate is opened or do I have to kill it first? What's the best weapon to use on it?

If I remember correctly, the Gekko will deflect missiles, so your best chance is with the 50 cal rifle.

I don't think you have to kill it. Just draw its attention from the mk III
