No need for braces or stand-offs. Lay a 2x6 on top of the gutter, under the lip of the driip edge to keep the ladder from scratching and denting the gutter.

The rodents are more likely to chew through that ridge vent than through the pipe. Why didnt your roofer install any plumbing boots on those pipes. The tar thats keeping it watertight will crack in about 3 -5 years and voila, leaky leaky. Shoulda invested in a open metal valley, which is practically matenance free, than the skylight. Thats just a hole in the roof, if you think about it. This is more like a what not to do to your roof.
