In pretty much all of the early Final Fantasy games that I've tried to play w/ Snes9x it won't play anything other than the opening sequence. Any advice?

Download the latest version, it should work.
If not tweak the settings such as filters and resolution etc.
Other than that it should work, there isn't any obvious fix either :/
