1) Probably because your game client is on another patch than the repack. -Make sure your game is on patch 3.1.3.

2) Yes you have to run both Logonserver and World clients while playing. This is why some servers alot of people play on have own servers to run the world and the logonserver. It is not a problem by running them and playing at the same time! :)
