Fun fact: Bowser has more or less the same jumping behavior in Mario 64. He wasn't such a douche about it in that game, though.

Here's a good strategy for Bowser & King Boo. Get a short distance from Bowser, let him chuck those bombs at you, grab and hold them with your vacuum. Bowser will charge towards you. When he stops, start backing off and just as he lowers his head, release the r button! His head will pop off and King Boo will come out. Suck him up! Make sure you back away while vacuuming! This works for EVERY player if they try it.

Just in case you didn't notice, if you are further than about five tiles from bowser, he'll jump. All his moves depend on how far you are from him. The closest is fire, then sucking, then the balls, then running, then jumping. That's what I have found out.
