The Nikon pictures were coming out more saturated, yeah, but surely that's just down to camera settings. Just because the camera previews it with more saturation doesn't mean the RAW file is actually recording more colour. You can adjust all that manually in Lightroom.

You can't really compare the D3S to the 1D mark IV.

The D3S has a full frame sensor and lower pixels count, both are crucial in when it come to noise.

As for the 1D Mark IV, its a smaller 1.3 cropped sensor and higher 16MP count, both of these are not good when it comes to noise performance.

Still it manages to put up a good fight with the full frame sensor in the D3S. Not bad canon.
