I believe the main instrument playing the main tune is the accordion. The violin carries some parts of it, and of course there's other things in the background.

It is. The violin takes over partway through and there's some mandolin in the background, but the accordion carries the melody all the way through.

Love the music, by the way. Pokémon Heroes is one of my favourites of the movies. :)

Yeah, unfortunately Youtube converts everything to mono, so even if the original file is high quality, Youtube messes it up. Some music are effected worse than others; 10th May 1940 and Red Square, both on my profile, are shining examples of amazing musical pieces that are drastically affected by the switch from high quality stereo to low quality mono.
