He was already showing signs of reciprocating her feelings in Episode 18 onwards. And the animators left at the "best" part when they meet up again years later, so it's obvious their relationship has now truly begun. And like you said, who says he can only have one love in his life? Look at Vash and Kenshin, they had women that they loved dearly but eventually moved on.
this is awesomely done! congrats a million. love it. Van and Wendy belong together either as travel partners or lovers. dont matter to me.
