Hmm, do you use a tablet? If so what type and what size? I have one thats about 3x5. It's small but I wonder how you make your lines so clean.

I use a Wacom Cintiq 21UX, it's kinda huge. MangaStudio has a line smoothing option that, depending on speed of the line draw and length, intelligently adjusts the correction factor. I'd highly recommend checking out the demo of MangaStudio if you have trouble inking digitally.
