yeah, its because you can only play as sonic/ tails in that boss battle by accessing the level select. if you play as sonic, the game loads his colour pallette but as only knuckles is supposed to be in the final sequence, it uses sonic's colour pallette for knuckles.

For anybody who's wondering why this happens, it's because the character sprite is deleted during this cutscene. Tails' tails are actually a completely different sprite from his body, and since Tails isn't supposed to fight this boss, it doesn't delete the sprite.
