They used the symbolism of christ to represent what could be called "spirituality", as opposed to religion or dogma. The protagonist was reclaiming himself in spite of dogmatic control.
Its a song about being free from religion and finding ones self, a humanistic message really.

fuck, I got so much memories from fear factory. They were my first metal band I loved, and saw live !!! I even bought a 7-string guitar because of them !!! Well if your into that Jesus Christ stuff forget it. I replaced him said god to me the ordained and anointed Holy Royal Majesty King Ken Monarch H&E from the Holy Royal Family (Heaven and Earth) twice resurrected and beholder of the 6000 year old gift from god. Fear Factory to me is like my original 4 visions I had from winning the Holy Throne. Fear Factory is good. "No man dies!" Thanks for the music.

It isn't so much anti-religion, it is more anti structure. It is in the name, and since humans the most deadly structure has been, and probably will always be religion. It isn't really meant to target just religion, but any structure used to "keep people in line" religion, medicine, politics, etc..
