@Noise509 That's actually a really good question! If Cortana allowed In Amber Clad (the ship in the wall) to detonate, then Halo wouldn't have been activated, the flood and the Gravemind would've been wiped out, and the Prophet of Truth 'might' have been killed.
To answer your question: She stayed behind so that nobody could tamper with the ship's reactor and setting it off pre-maturely.
