CS had the best atmosphere, to me. I guess it's because I'm a more social person, and the faction wars, quest systems, and plentiful voice acting really fleshed out the characters and locations you encounter. Not to mention overtaking checkpoints with other stalkers in tow is a really nice departure from "hoard moar loot" that SoC only seems to encourage with its quests.
@PanzerRatten While I somewhat agree with you, Clear Sky also did away with the overwhelming sense of loneliness and the despair that came with it, which was a big part of what makes the Stalker games so great; the Zone was too crowded, and suffered for it. I absolutely concur with the voice acting, though

I love this song!" *starts dancing.* *elevator starts to get maintenace failure, lights flickering off and on like a disco ball above him.* *Doors open, a Psuedogiant looking at him.* "Aaaahhhhh shit... This was gettin' good... but... Let's dance!"
Clear Sky is such an overlooked game. It's a shame the faction wars are so wonky, but the way that the game world actually feels 'alive' is something few games before or since have accomplished. The little touches like the way the people bitch and moan when their squad leaders make them carry out a mission when they haven't gotten any rest, or the frantic pleading of friendly troops on the radio calling for help as they get overwhelmed really make this game something special.
Once you download complete it clears a lot of the bugs up. It crashes every now and again, and the missions are occasionally buggy, but at the very least it makes the game more playable, and i guess I should be thankful for that...
personally i prefer CS. the weapon customisation was definatly something that made it feel like you were a S.T.A.L.K.E.R
all other games are like "you're the super awesome space marine captain hero thing because we say so" but with stalker you had to look after your own equipment,earn your own money,your guns were literally your gun if you chose to change the internal parts.
awesome game. shame my graphics card blows arse and i have to play in lower graphics.

SoC had more of a "you are alone" sensation. It was great for atmospheric depth. A stranded loner bearing the weight of unspeakable atrocities throughout the zone falls into that role.
CS was more of a comraderie-based game. You had more integration into the clans. :o
