With all the main characters dying, it's too risky to kill off Kakashi. He's too popular.

Plus with Root and Sasuke, Naruto and gang are not experienced or powerful enough to handle them all (unless the writer does something weird to the story which will f_up the storyline). Also, Naruto still doesn't he's the 4th son. Kakashi, being the 4th student, will be the one who tells him and his (4th) pass. I think this will answer some of the unknown questions which will solve the mysteries.

It makes sense though. They're up againts the akatsuki leader, it would be stupid if Pein wasn't able to kill a single ninja from konoha, killing off all the ninjas just shows the audience how strong the akatsuki are.
