According to the official forums, the most requested characters are Pit (Kid Icarus), Bomberman, Sonic, and Kirby. The original build was going to include Sophia III (Blaster Master).

So with that said, no one knows for sure why Sonic isn't in the game - just that he's one of the most requested.

The NES, and all the characters geatured in it, were created in the 80's. Sonic wasn't created until 1991. So, Sonic never saw any action on the NES, and is therefore not capable of being in this game.
