Would it sound the same on a 2001? I recently got a 2001 CBR600 F4I and it already had the same exhaust on it.. Can't really hear it for myself because I'm in Iraq and it's waiting for me at home.. ~sigh~

It runs fine. You don't need a Power Commander to use an exhaust, just to get the most out of it.

That one is the M-5. I think the M-2 would've looked better. The M-5 is better for bigger bikes (RC-51, TL1000, etc).
