It looks like you had the beta cheat on (I'm not saying you do.) Because the beta cheat usually in the swamp, is not poisoned, and all the paths you went seems to take you the exact same place as if the cheat was on.

I reccomend Project64, works beautifully, you can download it from the emulators section. Just search Majora's Mask after taht and you're good to go.

Exactly project 64. I see infinite Money, Lives, Levitate by pressing L, I see that you have all this stuff at 3 containers proving that this isn't a glitch. It is a hack.

If I've said it once, I've said it a thousand times. You can't call it a glitch if you jacked everything up with cheat codes in the first place. The games not meant to be played like that, of course things are going to get a little weird!

That's really weird... I would probably be freaked out if that happened to me. Maybe turning the game off could have also fixed it? Or maybe it would have done the same thing as the Song of Time did... I dunno.
